Kimlin scored then set up a try for Van Humphries before the break to help Australia to a 28-3 lead.
While the visitors opened up the scoring in the second half through Norton-Knight, Japan bagged two tries and outscored them 18-14, at one stage enjoying a two-man advantage with Guy Shepherdson and Julian Salvi both sin binned within minutes of each other.
Australia A's next match is against Samoa in Apia next Sunday.
